Any ideas would be greatly appreciated.

Not sure how you've changed your 'new' setup compared to the 'old', but from what I've seen during a few installs that I've done, your /home/vpopmail directories should be owned by vpopmail,
but the group has always been "vchkpw".

I went to do a chown -R on the /var/vpopmail directory and it turns out that there isn't even a group
called "vchkpw" on my system. The "vchkpw" binary is set to:
-rws--x--x 1 root vpopmail 77292 Feb 7 03:17 /var/vpopmail/bin/vchkpw

http://www.inter7.com/vpopmail/install.txt

Also(and someone else should pop in here...),
Not sure what that link to ".maildir" is doing in there, unless you have some specialized setup.

I ran a rm `find ./ -iname 'Maildir'` and got rid of all of the sym links to Maildir. At one point I tried
installing qmailadmin from source and it wouldn't work without the symlinks. Right now I'm running
the standard x86 ebuild of qmailadmin 1.2.1 which seems to not complain when there aren't Maildirs.
