Hello,
I can't say what is causing those errors, but for workarounds, I can
suggest about this one from a recent experience, at least a little bit:

> 2) Include a trailer at the end of each message.
> results in "Internal Server Error" (no change for non idn domain)
> apache error log has:
> [Thu Oct 14 13:15:48 2010] [error] [client 109.251.3.19]
> mod_mime_magic: can't read `/var/www/localhost/cgi-bin/qmailadmin',

Recently I tried to use this trailer thing, but the checkmark wouldn't
stick. However, I did find that if you check the "remote admins can
edit files" it creates a text directory in the domain's mail directory.
I then copied the files from the text directory in the main ezmlm config
into this new text directory and set permissions, then the check for
include a trailer would stick.
Given your errors, I have no confidence that this will work for you, but
it can't hurt to see if it makes a difference. Your problem look to be
related to apache or some other software that is causing qmailadmin to
not work correctly.
But that is my experience with this particular settings. So far, I have
not had time to dedicate to finding a better solution, one where the end
user can manage that stuff on his own, but if I do I will post here. If
I don't, I will most likely post the question here again...
