You're not accessing the vpopmail bayes database from the console. Either
add the -l parameter to the su command, or add:
bayes_path /home/vpopmail/.spamassassin/bayes
to your /etc/mail/spamassassin/local.cf file. I'd recommend the later, so
this won't be a problem again (permanent fix).
