If the restructuring the table only involves renaming the existing classes, a few additions to the migration data files that support regexp-based replacements should suffice. Each renaming needs a corresponding line in a data file (lets say framework/tool/migration/0.7/patches/02-table.dat). Each line has a matching regexp on the left-hand side of the equals sign, and the replacement on the right. Hope that does the job?
