I never had any problems with my cygwin installations, but I only added packages after an initial installation, and did not try to remove things. cygwin's setup tool takes a bit of getting used to, but after that I found it quite reliable. One thing to note is that the default action is to upgrade all installed packages whenever e.g. a new package is installed. As long as you stick with the cygwin command window you don't have to add any paths. Everything should work out of the box.
