I didn't find any problems so far. Except that I couldn't really figure out how to delete (or at least hide) a ProtoChart graph from the application (the data for the graph is generated after some input data is entered by the user in a server process and then the graph is generated inside the Qooxdoo application; I want the graph to "disappear" when the user changes input data, as then the graph data isn't valid anymore). But I believe this is not a problem with prototype, but rather a limitation in my understanding on dom-element manipulation ...
