I just did some testing and found similar results when I left 200+ messages in my mailbox without removing them, and then simply checked for new mail.
The popper had to figure out which messages were new in order to tell me to pick up mail or not.  This is something you really don't want your clients doing, if in fact it is what's happening.

Also in linux (redhat) here is what CPU States says:

CPU states
Shows the percentage of CPU time in user mode, system mode, niced tasks, and idle.  (Niced tasks are  only
those  whose  nice  value is negative.)  Time spent in niced tasks will also be counted in system and user
time, so the total will be more than 100%.  The processes and states display  may  be  toggled  by  the  t
interactive command.

I beleive that it is not really 40% of the cpu at that moment, however YES it is a lot of cpu.
One other thing to consider is running qpopper in server mode.  Just as an FYI I used the pop3 daemon that comes with imap, and it was *not* faster then qpopper.
