I have numerous (about 40+) mail servers with about 7K clients that have both installed. That having been said, I generally try and get each user to use one or the other. (Stops the "All my email disappeared after I ran Eudora (or their favorite POP mail client)." complaints. If you really want to have clients that USE both, the POP clients will have to be set up to "leave mail on the server" and ONLY ONE client can delete mail (recommend that the POP client do this). The POP client will have to "expunge deleted mail" (or "empty the trash" or ... something similar). And finally, only ONE of the mail clients can be active at a time. All of the above having been said, I strongly recommend that you NOT offer this. (With "this" being the ability of each user to read mail using BOTH protocols simultaneously...) You CAN, but your helpdesk personnel had better know the ins and outs of what can go wrong and what symptoms the users are likely to see... My own $0.002 worth.
