There is a setShowsAlpha method for the color panel that your color
well opens up..
I ran into this before and did a
[[NSColorPanel sharedColorPanel] setShowsAlpha:YES]; during
applicationDidFinishLaunching.
Solved it for me, if I recall correctly.

I've had this problem when building apps, and I've also noted
missing alpha control in a couple of popular QC based apps designed
for editing still image, which has led me to think this is
ubiquitous. I've been able to access alpha by using an RGB patch (as
you say), but I no longer get the color chooser panel if I have to
set something up in that way.
Having the opacity appear in the color chooser panel is totally
necessary, as it gives users that don't know anything about what
"alpha" is, quick gratification. For a user to have to see
individual color channels to get that control option is way too
obscure.
My need for Opacity(alpha) is pegged at 100%. Will file duplicate bug.

When using a QCCompositionParametersView view, published color ports
can't have their alpha values modified from the QCCPV's color well's
color chooser panel -- there's simply no alpha slider at all to
adjust it. There's a workaround where the alpha component can be
manually published separately, but that's kinda lame ;)
Anyway, curious to know if anyone else had come across this earlier
(to point to a duplicate in the bug report), or if it's causing any
problems/frustrations? We have a few kludges/difficulties in a few
apps due to this limitation.
