It's recommended to upgrade using the upgrading instructions Whonix 12 -> Whonix 13. https://www.whonix.org/wiki/Upgrading_Whonix_12_to_Whonix_13 Doing so moves you closer to Whonix 13 "factory recommendations", removes cruft, gets no longer required packages removed.
