Correct: such a file is close to unreadable (e.g. not by read.table) and if you are using this as a way to merge datasets you want to use col.names = FALSE on subsequent calls.

Note that in this case what is being written is not a 'table' at all, but a vector, so write.table(col.names=TRUE) is not really appropriate,

to see what you have - a data frame , matrix etc

Are you getting any error messages?

I tried your write.table commands and they work okay.
