Linda; You might want to look at the package "ade4" and inparticular the function "dist.binary". Although you have mentioned "Rand Index" I would suggest that you look at the corrected "Rand Index" for "chance agreement" as it measures the agreement between two clusterings resulting from two methods. The corrected "Rand" under a null case "no clustering structure exists" gives you a value closer to zero which is supposed to be.
