Some thoughts about your two questions....

A Dremel tool with a grinding disk might be able to shave down the plastic,
but I've only looked at pictures.
I would need to see the antenna and radio in person.  You can also buy a
SMA to SMA connector/lengthener, screw it on and then heatshrink everything
together.

I think the Baofeng radio speaker/headphone jack is a small 2.5 mm jack
similar to my Kenwood HT. You might need to scrounge up a connector and
wire it up, but I'm not sure how both the radio and headphones are wired.

Unrelated, but I would love to conduct a coordinated egional NVIS test on
some of the HF frequencies sometime - either on Field Day or in the fall.
