From my experience with both programs they can work together if leaders have the goal of reaching the kids for Christ.  I am a Missionette Coordinator and my husband a Commander.  I go to Pow wow's and camp in the family are with the Sr commanders wife.  We assist in helping in whatever way we can.  When I take the Missionettes camping I have one of the commanders there for safety reasons and his knowledge of camping.  He camps close but on the far side of the campsite.
The leaders of both programs need to pull their resources together it will only improve the programs.  Especially in today society, kids don't see parents working together because of divorce.  A child from a divorce can see a positive role model of marriage and see that the sexes can work together.  Thats why in my opinion male and female leaders should be involved with either program as God leads them. Of course their are times when the leader needs to be of the same sex as the child.  Just my 2 cents.
