Daniele, There are two options available. The first is using R:PDFWorks which has a plugin that allows you to merge files via commands; this is the easiest and cleanest approach and keeps all your code R:Base. The second is using an external program that merges PDF files using a command line prompt; there are many programs that will do this but you will have to figure out how to make it work with R:Base and your specific system and sometimes is not that simple.
