I am with you. I try to keep the files to a minimum and I have done away with 
all external files as much as practical. Even external files I need to run 
external applications/plugins I keep in the database, create a temporary file 
as needed and then delete the temporary file.
Users tend to create a lot of PDF files of reports in the database directory 
and I have to periodically clean up the directory and move files. I have to 
figure out a way (maybe there is already an easy way) to prevent users from 
using the database directory for storage.

I try real hard to have no program files at all.  Just one startup program and 
not a single other file!  One of the biggest enhancements from version 7.x on 
-- 4 database files and 1 startup file.  Love having only 5 files in my 
database directory!  So portable, so easy to backup!

One can also use the dummy's method.  Create an eep, keep it in the same
 
directory and use
Run C:\ 'Where-ever'
Works like a charm for me, and easy
to edit.
