According to the manual "DELETE DUPLICATES processes faster when the table
contains an indexed column and the USING collist option is used" I have used
this command without any problems on indexed columns. Make sure that you
have the correct setting for NULL and CASE.

I believe you have to drop indexes on the table you are
working with to get the delete dup to work

And don't do like I did last year and forget to re-apply
the index
