This may be way too obvious, but are you regularly reloading the database?  The only time I've experienced any serious degradation in processing time like this was when the database had gotten big and sloppy over time.  The first thing I do is reload and that usually gets things back to normal. 
 
I'm running a database of 350,000 records with a response time on the type of selection you're trying to do that's very fast.

This is an interesting problem that I am going to get to the bottom of with some testing but for the next couple of days I am off on another project.
 
I am going to try projecting an new table with the same data but different column names and see if I get the same results.
 
If this works then will look for the problem in the structure of the database. If this was a consistent problem it would be nice but some aspects are working great.

Perhaps an obvious question, but is CustNub2 indexed? Or does it have a foreign key constraint on it? This time sounds WAY slower than any simple indexed query I've ever run on any version of R:Base!
