I'll weigh in for panniers - in terms of versatility for the type of touring I do, I prefer them.
On all of my recent long tours (3 @ 800 miles each or more) I have made use of public transportation when and where it made sense. In my 20's I would never have consider taking a ride in a car, bus or train and "diluting" the purity of my bicycle ride from point A to point B. Now that I'm 50, I've become quite a bit more flexible and realistic about my travel goals. Using public transportation seems a lot easier with panniers. On our most recent tour, for example, my wife and I took a commuter train (BART) from San Francisco to the East Bay and back in order to visit family. This involved putting our bikes into small elevators to reach the platforms and then wheeling our bikes into relatively full train cars. We probably could have coped with the logistics of doing this with trailers (BOB or otherwise) but it sure was easy with the panniers. We've also made use of local and city-to-city buses on our tours. It is relatively easy to wheel up to the bus stop, pop off the panniers in about 10 seconds (we use Ortlieb and Carradice), put the bikes on the rack on the front of the bus and hop on board with our panniers. Admittedly, we pack light enough that all of our gear fits into our 4 panniers each. I can't imagine carrying a loaded BOB trailer onto a bus as easily due to the length and unwieldy nature of the trailer.
