Josh - To be honest, I don't have the slightest clue. I am constantly upgrading reactor on all my projects and I simply don't have this problem.
I need more information. Here's about the only thing I can guess: you're changing your project name when you upgrade. That's the ONLY think that should cause this problem. Don't forget that you should blow away your /reactor/project folder with each upgrade. Here's another idea. Send us the custom code that's throwing the error when you upgrade.
