No, both versions are 2006R2. And I'm sure there is nothing missing. There might be a difference in Win XP Service Pack. The big one is SP2, I'm sure of that. The small one might be SP1, I'll check that tommorow morning.

Have you exercised the smaller build to be certain it actually contains all of the resources you think it does? Another possibility is that RS finally fixed the issue where embedded JPEGs were expanded and BMPs were included instead in windows builds. On the Mac they stayed as JPEGs and were much smaller.
