Does the app have a property like "main Window" or "default window"
that I must turn off somewhere?
I´m on Mac OS X.

Yesterday I had the same problem and believed to have hunted down
it to a break in the code that was not supposed to be in the
execution path. But today I have no breakpoints and it gets it the
eventloop and calls the popupmenu of that window.
Am I definitely lost here?

I will take a look at this. What about a defined method in the app
but not executing? Can it instantiate the window also?
