Page 70 of the Users Guide is the only discussion, in the

From the Project Tab, I select "Add Folder" and then I put a bunch
of windows, modules, classes in this project editor folder. I then

You can copy a folder and paste it into a new project and all
contents are preserved.
If you cut the folder and then paste it back that works.
I'm not sure why you'd be trying to copy a folder and contents and
then paste it back in to the same project without removing the
already existing one.
That seems to be the only case where the contents are not duplicated
from what I can see
Search searches pretty much everywhere all the time so if you would
like it to search only the selected item then you need to submit a
feature request
