Sorry could have worded it better.  We don't have live server either.
Our set up just ftp's files to a web server.  What happens when you
have the clean up live server option ticked is that if you delete
links, pages, attachments, images, etc is that it gets flagged for
deletion on the web server.

That is how it appears to be working on our set up.
