I would be very interested in seeing responses to this myself - we are 
in the midst of renaming a couple thousand files in Asset Manager as well.

The process that we are currently using consists of a copy of the Assets 
directory, and providing users responsible for renaming access to this 
copy.  As they rename files, they move those files into a new folder, 
update the references to the files by editing source on the pages that 
reference the files, and then I copy the renamed files back into the 
Assets dir on the CMS server.  I then periodically have been running the 
Asset Manager maintenance, so that the old file names are removed, and 
the thumbnails get regenerated. I would have preferred that the users 
just renamed the files and then updated the pages using the images by 
just browsing to the renamed files - but they felt this was to tedious 
and slow. As a result, we have run into a few glitches.  Fortunately we 
have backups!

This has definitely not been a very fast or smooth process, the ability 
to rename directly in Asset Manager would have been substantially more 
convenient - particularly if the changes would then automatically update 
all pages that referenced those assets. We are using folders for all 
assets except for images that are used in our foundation content classes 
- those ones are stored in the database.
