This is really specific, but in IE if you open a new window with JavaScript and specify "modal=1" as an option, you will frequently lose your session (it's an IE bug). This can occur in RedDot within some of the rich text editors.
However, it's unlikely that this is your issue. I would guess that the most likely cause of your problem is that you are doing too many time consuming actions within one session.
