Hi Brian You would be best to tick 'Clean up live server' to enable deleted pages in the CMS to also be deleted on your server.
In SmartTree, Administer Project Settings > Project Variants > *Variant name* > Edit Project Variant and tick 'Clean up live server' at the bottom. We find there is the odd issue here and there but generally it keeps you server mirroring your released CMS content upon publish.
