The links to it were removed as I would expect given the publish of the full site. Management Server correctly produced the pages with no links to the sitemap. However your sitemap.htm page was not removed from DS likely no delete list was sent. This is based on how you described the attempt to remove the content.
"Cleared the cache & RedDotTemp folder." clearing RedDotTemp after your first fullsite publish is your problem with the process you tried. The first full site publish after turning on Cleanup Live Server and Create Delete List instantiates an index that Management Server uses to determine what's already publish so it knows what to remove. By deleting the RedDotTemp you removed the index. You then reinstantiated an index that never had any information about the sitemap.htm. In this way you've created an orphan that Management Server doesn't know exists. You will have to remove this manually or reconnect sitemap somewhere publish then delete and publish its most recent with all related. OT Support can also help confirm the preferred settings.
