Well, it sounds like you want both Mutt and Netscape to
use the same local mail folders.

Edit-->Preferences-->Mail & Newsgroups-->Mail
Servers-->Local Mail Directory #change to Mutt
directory.

You'll have to close the mail client and re-open it for
these changes to take effect.  Netscape will copy all
of it's folders/files from ~/nsmail/ to the Mutt
directory and display the Mutt folders separately. 

I don't use Netscape too much either, but the default
set of folders is most likely "fixed".  Although you
could (in theory) make symbolic links from Netscrape's
(oops, sp) default folders to their corresponding
equivalents in the mutt mail directory.  Now where else
but in *ix could you do that? <g>

PS:

I personally use pine to enjoy the
'aggregate-command-set' feature.  Does mutt have that
functionality?  I have almost 13,000 email messages,
last time I checked...giving up pine would be hard to
do.
