You can use the water from the main tank and actually thats the best way to do it, the water already have all bacterial that your fish are use to in it.  Just use your own water and treat the tank (quarantine tank that is), the treatment will kill the ick in the water.

I have a problem understanding the quarantine tank set up.  I placed newwater, stored a while in a cooler, in a 7 gallon tank, with heater, Ph  meter, Duetto filter, no sand and some copper.  I put a new shipment of  two fish inthe tank and neither one ever ate.
 
Could not put water from main tank in quarantine because had ick in it.
