  CalcOligo helps to predict the hybridization process on the DNA-chip
surface. Using a novel mathematical model and real datasets, it optimizes the
parameters for estimation of hibridizing. With the help of this new method,
the in silico optimization process takes place in situ the DNA-chip
laboratory, then using the established parameters one can model the
hybridization, which is the cornerstone of DNA-chip design. 
For the implementation so far Simulated Anneling was used, and other
optimization methods are in progress as well as other features (TIFF file
processing). As input data now ARB files (http://www.arb-home.de/) and GPR
files (www.research.dfci.harvard.edu/~belfer/pdf/datadefinition.pdf) are
used.
