I believe there would be no issues if you deleted iTunesHelper.app from
the iTunes package, but you could also simply rename it, pushing out the
appropriate command to each machine (as root).

To delete the app, something like:
rm -fdr /Applications/iTunes.app/Contents/MacOS/iTunesHelper.app

To rename the app, something like:
cp -R /Applications/iTunes.app/Contents/MacOS/iTunesHelper.app
/Applications/iTunes.app/Contents/MacOS/iTunesHelper_Old.app
(then delete the original app using the "rm" command above)
Both could be written into a short script and sent to each machine using
ARD.

Do try out all options on a test machine prior to deploying to all...
