That RB web page pretty well covers it.  And it nicely details the Pin 13 advantage of being able to revert to stand-alone repeater operation when the DB-25 cable to the controller is unplugged.

I've interfaced a Link Com Club Deluxe II to our Vertex VXR-5000.  It did not require any rewiring except for the verification of a Yaesu factory mod.  All interfacing was done via the DB-25 connector on the bottom panel.
 
One nice benefit of interfacing via the accessory connector is the VXR-5000 will revert to a stand-alone repeater when the DB-25 is unplugged if configured properly. (Details omitted for brevity.)
