Puzzling! When you start the rip, do you get a dialog box title something like "save waveform" asking you where the output files are to go? And have you checked that location (just in case you are getting WAVs in one place and FLAC in another)? Might also be worth double checking by using the Windows Explorer "Search" option to look for all files created in, say, the last hour.
