Sure, different programs pad differently.
What you care about are the music bytes.
And maybe the tag fields.

There is so much fuzz in the specs that I don't expect
two programs, or the same program run on two different
operating systems, to yield the same files.

If you can use accuraterip, you can get an idea
of what is 'correct' but I'm not convinced that their
data is 'right' either. And if you use a heathen
operating system, they don't support it.

The only good solution I can see is for someone to
develop an open source, cross platform equivalent
to accuraterip. its on my list....
