Well, I just checked one of the tracks that is part of an album that
isn't being listed under multiple genres and the metaflac output is as
follows:

So I guess this confirms that Foobar2000 has done the job and that
6.2.1 isn't picking it up properly. Am currently doing a second
clear-all & rescan to double-check.
