pvadbx, I run a similar setup: I've got a lossless library (ALAC) used for streaming to the SB3 (and playing locally) and a lossy shadow library (160kbps VBR AAC) for iPod use. I've found the easiest way to do it is simply to maintain two separate libraries. SlimServer would be set to use the lossless library, and when I wanted to sync the iPod, I would load the lossy library.
With iTunes 7, using multiple libraries is very easy. With previous versions, there are utilities that would help with that. However, you could also do as you suggested, namely saving the lossless files in a separate folder from the lossy ones. Have iTunes not copy files when adding to Library, and point SlimServer only to the lossless files. In iTunes, you can add a column (cmd-J to show View Options) to show the Kind of file, and sort based on whether the file is AAC or ALAC.
