Whatever works for you. I like to have a single folder for everything, but I am careful to make sure that I rename all files (using MP3Tag) from the tags. That way, the filenames are meaningful and alphabetical order too makes sense. You can get EAC to put things into folders automatically, but this will not update automatically when you retag (iTunes does this automatically; not sure if anything else does). However, I suspect that I am in a minority, and most people use folders. There is no difference for SlimServer.
