Hmm, that's a good point.  Obviously you've looked into this.

I could've sworn that the reference level was persistent, but it's just
the setting when you exited the program that's persistent - it doesn't
look at the files at all and uses the reference level you last set the
program to.  Therefore the reference level isn't saved in the files,
it's saved in the MP3Gain program configuration.

Good catch, and sorry for the misinformation.  Also sorry it leaves you
without any solution!

All the more reason to switch to FLAC now that it allows altering the
reference level.
