Snarly has got it right - the problem is with the tags. I had the exact same issue myself. If you are using flac, you haven't got the correct tags happening. Disc number needs to be discnumber (without x/y format) and tracknumber in xxx, or xx or however many x's, but not xx/yy. If you do it this way, you can retain the inherent limitations of the medium (as discussed on page 1 of this thread).
In MP3tag, you need to set up the program to write the discnumber and tracknumber tags, and to show those tags in the columns. Once you've got the tags correct, everything will fall into place.
