I used dbPoweramp's batch converter to do this. You have to drop in the Nero codec previously mentioned here into it, but there are instructions on the website.
I should point out that it took about 4 days to convert 16,000 FLAC tracks to aac variable bit rate of 200kbs. That was in 8 hour batches.
