This might take a little work to identify the 10% that is wma or mp3 only and move it, but it works for me in a similar situation. For my SC I have the following structure:
/music/flac/<artist>/<album> -- contains all my FLAC /music/mp3/<artist>/<album> -- contains all my MP3 copies of FLAC /music/common_mp3/<artist>/<album> -- contains all my MP3-only tracks I put a symbolic link in /music/flac/ that points to /music/common_mp3/. Then I point SqueezeCenter to /music/flac as the music library, and it finds all of my FLAC and all of my "common_mp3" tracks, but doesn't see any of the MP3 copies of my FLAC files. For your portable players you can take the inverse: put a symlink (or Windows shortcut) in /music/mp3/ that points to /music/common_mp3/, and then point the software for the portables to /music/mp3/. There are other variations that can work as well.
