New/change scans in SbS, yes.  One of the reasons I run a full scan
every night is that whenever I modify tags within my files I keep the
old mod time.  But it's not necessary for backups, as most backup
software will see that the archive bit has been set and backup the
file.

If you're just doing FLAC files, my Windows script linked somewhere
above will preserve the file modification times.  Metaflac has an option
to do this, so it's easy.
