I've been using iTunes as my ripper/organizer since getting my Slim boxes, almost 4-years ago!! I've NEVER had a problem, BUT I don't use iTunes integration. I'd guess that's where your problem lies....
Un-check whatever pref it is to use iTunes (sorry I don't remember where it is) and rescan your library using CLEAR LIBRARY AND RESCAN EVERYTHING.
