It's early and I'm not thinking that straight yet, but this sounds like
you are saying that if the ALBUM name is the same (say, "Greatest Hits")
and the ALBUMARTIST is the same (say "Smith"), then under SbS both
albums show up as one large album. If that's true, then this really
doesn't surprise me. How would SbS know they weren't one album based on
these tag values. If the tags are available to read, SbS doesn't use the
actual file location within the directory structure to decide what an
album is (as far as I know). 

I wonder if having some sort of tag like ALBUMSORTORDER would
distinguish the two (not sure if this is a FLAC tag).  Does seem like
year tag being different would work too, but I haven't tried. And I
guess I don't have any albums with the exact same name AND the exact
same artist. I do have some remastered albums but I give these a name
like "Album Name (2008 Remaster)" to distinquish from the original
album that I also have.  And I suppose an easy way to fix this is to
give your Album names more detail, like "Greatest Hits (Neil Young)"
and "Greatest Hits (Tim Buckley)"
