You might install 'Mp3tag' (http://www.mp3tag.de/en/) and load the files that play in the wrong order to confirm they have track number tags.
Try running Logitech/Squeezebox Server _without_ "Use iTunes" being turned on. Just point the server to the folder where your music files are located and restart your computer.
