Point a) indicates that this may be rips from analog media, which means
there's probably no cue sheets.

If Audacity can load and save FLAC files directly, my money is on
Audacity being one of the easiest/best alternatives. 

I would split the tracks into different files if I were you, especially
if they're separated by silence to begin with. But as other here
mention, it's also possible for you to make cue sheets for them if
you're so inclined.
