mp3tag is made for mp3 files and idvx.y tags. It can handle ape Tags as well but not vorbis tags and these are used by flacs. You need another Tool and AFAIK its the Lyrics tag on .flac files. Since Mp3tag is blown and i am a happy noblows@home anymore i cant help further.
