I seem to remember running into something like this. The my.cnf file has an entry - open-files-limit - which I think I bumped up to 8192, I believe the default is much lower. In my system this is in /etc/mysql, but your OS may put it somewhere else. I think you have to restart the mysql server for this to take effect. I can do a manual backup using mysql-administrator or mysql-workbench with no problem, but I really need a automatic solution. I have found on google a bunch of references to this max files issue, but don't find that setting in my config files. Anyone crossed this bridge before?
