I was just now having this problem on XUbuntu 12.04 (but it was with
the repositories) with the web uploader. It imports a couple seconds
of the ogg and nothing else, even though Rivendell logged the full
length of the ogg instead of the length that was imported.

My suggestion is to use FFMPEG (in Ubuntu, there's a program called
"WinFF"). Convert all ogg files into wav... and then I don't know if
after doing that you can convert to flac or mp3 without errors... I'll
have to try. If conversion doesn't work (you get errors), then one
tedious method you could try is Audacity... import each file one at a
time and export it in a different format. When I've had broken audio
files and such, Audacity almost always came in handy.
